During that time, the subject knows the languages that the shaman does and uses the shaman’s skill modifier on all Knowledge checks instead of its own. So, could this be used to talk to animals?

Problem 1: The random animal that you meet is not an "ally" and I suspect most animals would not be "willing" - can an unintelligent creature be willing? A familiar is both intelligent and not an animal, and its your ally, so this should work to speak with your familiar if that helps.

Problem 2: Animals by definition are unintelligent and this ability does not impart intelligence, just knowledge. I doubt there's anything in the rules one way or the other, but an animal is just not going to be able to process the information even if you give it the software. Even if the GM allows it, the rules suggest that the animal should be role-played as such, so a squirrel that can speak common is still a squirrel that pretty much just keeps saying "Gotta find a nut", "Gotta find a nut" until it find one, then starts saying "My nut", "My nut" with the occasional "Hope the large creature does not take my nut" thrown in.

On the other hand, I don't think it's all that powerful and if role-played can be pretty humorous, so if you GM allowed it go for it.
