There is a distinction that needs to be made here regarding terminology:
The Pathfinder Reference Document (located here) is the official source that is maintained by Paizo. It contains the Open Game Content from our Pathfinder Roleplaying Game hardcovers, but not the material contained in our other books.
d20pfsrd.com is a separate entity from Paizo, and what they decide to release when is not in our hands.

Indeed, the SRD is a fan-made and fan-maintained site. As I understand it, they're not allowed to use setting-specific names (like references to "The Dawnflower") because those are copyrighted by Paizo rather than being OGL. Thus, some of the content (especially from setting books like the ISWG) has been altered. What you're looking for is probably on the SRD, but under a different, setting-neutral, uncopyrighted name.

There's are some (one?) archetype that are there under altered name(s), but there are others that aren't there at all, despite not having any copyrightable name at all (e.g. Hidden Priest). I'd just like to have a *complete* list of archetypes to look at in one place so I know where to look to read them.
There's so much crunch spread out in so many thin Pathfinder books that it's impossible to keep all the options straight. Paizo's own SRD site isn't organized as a single reference, and only covers the core books and apparently the d20pfsrd site is incomplete.

There's also the archivesofnethys.com that specializes in putting up all of our stuff that isn't already in our PRD. I use that site when I'm at home and not near all my books.
For example, here's the stuff from Inner Sea Magic.

To add to what ShadowcatX said, if there's something you'd like to see added to d20pfsrd.com, its helpful (if you aren't going to join up and do so yourself) to join the Fans of d20pfsrd.com Facebook Group and then post your wish-list there, one item at a time. I'll try to get to them as soon as I can.
Oh yeah, and what Adam said :D

This is going to be a little bit pedantic, but it's important to folks like me who occasionally have to deal with copyright law and licenses...
The issue is not about copyright, but about what's Open Game Content and what's Product Identity under the OGL. Generally, our mechanics are Open Game Content and our setting is Product Identity*. The OGL prohibits users from using others' Product Identity in their own OGL works without a separate license from us. (Our Community Use Policy lets noncommercial publishers use some Product Identity in certain ways, but since we consider the d20pfsrd folks commercial publishers, they can't use that policy.)
Also, referring to anything having to do with Pathfinder as just "the SRD" is very likely to confuse people, as that abbreviation when used alone commonly refers to Wizards of the Coast's d20 System Resource Document, which contains a lot of Open Game Content on which the Pathfinder RPG rules are based.

Adam, thanks for the link! I'd never seen that page before and I quite like what I've seen so far.
I didn't know that the d20pfsrd site was user-editable. Now that I do, I may in fact sign up to add to it. (There's fewer archetypes missing than I thought, I just happened to look for the ones that are) A Facebook group on the other hand isn't going to happen, as I don't have - and don't want - a Facebook account.
Vic, the pedantry is appreciated. Although I do find the specifics of what is and isn't Product Identity somewhat confusing in some cases where it's unclear to me if an adjective is actually the adjective form of a proper noun or just an actual word with which I'm unfamiliar.
