Personally...giving him "Master Poisoner" sounds like a good option...but I would make him wait til 3rd level to get it...thats the level a "Poisoner Rogue" gets it...and its really not too crazy of an ability and it sounds reasonable
Also consider maybe just giving him a bonus to saves vs poison, something small like a +1 or +2
Really just talk to him about it and see if what he finds fair...if he wants something outlandish then try to compromise

Let him take that "Subtle Appearance" racial trait but have it replace Poison Use instead of Low-Light Vision (or Sensual instead of Keen Senses)?
Otherwise, the Master Poisoner option sounds good. It's not a terribly powerful ability, really, it just lets him use more kinds of poisons reliably in combat if he wants to use them.

There are several options to handle that as a gm.
But before you give him something else for it you should think about the following:
Would you do the same for other class abilities as well?
Like if you had someone multiclassing monk with unarmed fighter to get improved unarmed strike twice?
Or an elven fighter who gets longsword proficency twice?
Or an halfork who takes the alternate racial trait to get endurance and later becomes ranger to get endurance twice?
I, as a GM, would decide once and use the same ruling for every pc. Because it is very unpleasant for a player if he gets the feelings that not all players are treated the same.

I'm a fighter, which has proficiency with all armor. I'm going to multiclass into paladin, which has proficiency with all armor. Does that mean I get armor training for free?
No.
Getting the same ability from two different sources doesn't stack, unless the ability itself says it stacks in some way, like sneak attack, or uncanny dodge, or having a familiar.
