If I played magus kensai, then took the prestige class duelist, would I apply the int. Bonus to ac from both classes? Or would that fall into the "same bonus type" category?
The bonus type does not depend on where it comes from, it depends on the kind of bonus (competence, enhancement, deflection, armour, etc.) it comes from. Only dodge and untyped bonuses stack.
If you have two features, and one grants an untyped bonus and the other a dodge bonus, they will definitely stack, even if they come from the same ability score. But two deflection bonuses will not stack, even if they come from different ability scores.

I'm actually not sure it would stack, because of this part of the kensai's canny defence description: "This is identical to the duelist prestige class ability of the same name".
right but it's 1 point per level, it'd be like stacking sneak attack from rogue and assassin. Though they do lack a clause the says it.

because you miss out on levels of getting the int bonus. It'd be like saying well assassin gives me 2d6 sneak attack and rogue gives me 2d6 sneak attack and they are the same feature so they don't stack. specifically each one says you can add up to your class level. So for multiclass characters, this becomes an important issue.
