Say I'm playing a champion in full plate, for example. Can he have three armor talismans? One on his full plate, a second on the padded armor beneath, and a third on his explorer's outfit beneath that?
Could he likewise have a weapon talisman on his sword, one on each gauntlet, and on his shield boss?
And can he also have a shield talisman on his shield?
All at once?

For the Weapons and Shield, yes. For the Armor, no.
You aren't wearing Explorer's Clothing, Padded Armor, and Full Plate. You are wearing Full Plate. It just happens to be made up of those things.
You aren't getting the individual Armor benefits of each piece.
Much like a Halfling Sling Staff can't have 2 Weapon Talismans. Being made up of 2 things is not the same as being 2 things.
The Gauntlets are an exception, because though they are provided by the Armor, they provide a stand alone function.

Minor aside: you really shouldn't wear explorer's clothing beneath your heavy armor (which includes the padded armor) because you get all the benefits you would want from the explorer's clothing (AC benefits, armor runes, and such) from the padded armor, so you could just wear ordinary clothing and save yourself the Light bulk.

Minor aside: you really shouldn't wear explorer's clothing beneath your heavy armor (which includes the padded armor) because you get all the benefits you would want from the explorer's clothing (AC benefits, armor runes, and such) from the padded armor, so you could just wear ordinary clothing and save yourself the Light bulk.
Except normal clothing is not considered armor, and armor talismans must be affixed to armor. Armorless people must resort to bracers of armor to be able to use armor talismans that don't specifically state they can be attached to clothes.

That bit is covered by how the padded armor as part of heavy armor rules explains that you gain the add-on benefits of the heavy armor while only wearing the padded armor portion - specifically how that doesn't get you extra rune slots or talisman slots because it is one suit of armor that you can wear in two configurations.
And there being no such clause involved with explorer's clothing so you have literally no reason to have it as a character unless it is your go-to armor type or an explicitly separate back-up item to your non-heavy armor.
I was addressing the un-mentioned segment - that you shouldn't wear explorer's clothing while also wearing any kind of armor because it wastes encumbrance space without benefit - not entertaining the completely baseless idea that you can game extra talismans out of the system by layering up.

Sure you could, but then you'd just be wearing Padded Armor. You'd still only be able to use 1 Talisman.
You can't remove the Padded Armor and still be wearing Full Plate though. Full Plate is Padded Armor + Plates. It's a single Armor.
The CRB actually makes this very clear.
Padded Armor: This armor is simply a layer of heavy, quilted cloth, but it is sometimes used because it’s so inexpensive. Padded armor is easier to damage and destroy than other types of armor. Heavy armor comes with a padded armor undercoat included in its Price, though it loses the comfort trait when worn under heavy armor. You can wear just that padded armor undercoat to sleep in, if your heavy armor is destroyed, or when otherwise not wearing the full heavy armor. This allows you to keep the armor invested and benefit from the power of any runes on the associated heavy armor, but no one else can wear your heavy armor without the padded undercoat.
