So right now this only applies to one skill, but do Mystic gain their associated skill from their connections as class skills? At the moment it looks like all the associated skills are pretty much already class skills, though I assume this will not always be true as more content is released and would love clarification on this now. Thanks for any help or insight.

I'm pretty sure Connection Skills have to be Class Skills and nothing inherent about having it as an associated skill makes it a Class Skill.
However, read over Walk The Void from Star Shaman. That ability makes Piloting a class skill, thus solving this pretty seamlessly. I'm sure any other unconventional associated skills will be handled similarly.

They don't seem to.
I missed the channel skill entry on first readthrough and couldn't find any other indication that they did anything at all. (and I'm still confused about associated deities, why they're attached to every connection, and why the 'good' gods have so many horrifying minions)

Star Shaman actually has a specific proviso that makes Piloting a Class Skill. It's hidden in 'Walk The Void', their 1st level ability.
