No, each version of a character has different powers. Rise of the Runelords Kyra is different from Wrath of the Righteous Kyra is different from Class Deck Kyra.

No. The characters are slightly different and the cards that make up their decks depend on the base set being use (or the class card deck).
As far as the complaint about characters being re-used in different Pathfinder Adventure Card Games, I think the iconic heroes presence in the artwork for the Adventure Path might have something to do with why they're re-used.

There's also nothing stopping you from using a character sheet from one set in another adventure. Sure there are some role-playing conventions you have to set aside if you're a purist (for example, monks are lawful so there's no way Sajan's becoming a pirate in Pathfinder RPG), and you may need to add some boons from the set the character came from (it's no fun playing Lirianne in Rise of the Runelords without any guns); but you can totally do it.

I dunno, I could see Drunken Master Sajan being a pretty effective "Privateer". He can follow a law with deep conviction so long as it's the Pirate's code / the law of the sea. :) YMMV, of course.
