With one superweapon and a pile of useless ones that are used instead of the effective one until the plot appropriate point.

SPACE/Vehicle voltron. Not Lion Voltron.
Three different Voltrons out there. I think you've only seen the Lion one.
The one I'm referring to is made up of fifteen different parts.

Here's an episode. Gets together at about 9:00.
Actually, space voltron aired before lion voltron did, way back when.

I used to watch the vehicle version myself - but when people say Voltron, 95% of the time they think of the robot lion version. I preferred the vehicles since it had much more of a plot.

Capital Ships
Battleship Condescension (Homestuck) Link
The Eclipse-Class Star Destroyer (SW Legends Verse) Link
Super Galaxy Dai-Gurren (Gurren Lagann) Link
Mid-Size Ships
Pretty much any PC ship from Starbound but the Floran one is cool imo because its jury-rigged, the Glitch get a flying castle, and Novakid fly the Hype Train Link
Starlord's ship from Guardians of the Galaxy
Most of my favorites have been stated here already, but the SW literature has some great ones. Also, I'd count spaceworthy Mecha here.

Hm... I guess for a random cross section of ships I like I would go with:
Ragnarok from FF8
Durandall from Xenosaga
Black Boa from Final Fantasy: Spirits within
I mean I have a whole list of love for spacecraft and the designing of such, so I have a lot of stress/love/passion/hope/fear for this project by Paizo.

The first one, since that's the only one I've seen.

I think every Star Ocean has had at least one ship, some have had multiple. When i see people in this thread mentioning Star Ocean i assume they are refering to the design aesthetic of the human factions from the franchise as they all more or less conform to "Single main hull loosely resembling a submarine with spacey bits, 2-4 separate drive nacelles branching from the aft third of the ship and an FTL related ring structure connecting main and rive hull segments." The last game, Star Ocean 4 i think it was which was also a prequel in the timeline to everything else had much more futuristic jetplane looks for human ships but that is the stand out to me.
Regarding the many posts on the SR-1 and SR-2, what do people think about the new TEMPEST from the Andromeda trailers? I cant get a good read on it from the little available but it looks like a variant SR-2 with pronounced canards and vertical stabilizers outboard of the engines. guessing it is meant for a lot of atmospheric work with all the extra wing space and stabilizing gear but it also makes it look a lot smaller than the older ships and much less... spacey?
Also, i was always bothered by the SR-1 and SR-2 being frigate to cruiser sized vessels that seemed to rely on fixed position beam weapons that mean the ships acted as dog fighters in most of their encounters. Something of their size feels like it should rely on missiles and turrets more dont they? I get the idea of a fixed spinal weapon for anti-capital ship roles but i always felt like that was all those ships had.

The Colonial III from the Terran Trade Authority series. A superfreighter with just enough attention paid to aesthetics that it doesn't look silly. There are many more beautiful or impressive ships in that universe, but the combination of function and form is what I like.
The Donosev-class survey scout from the Traveller universe. It has a job. It's going to get on with it. All the things you need are there, nothing is extraneous, and despite that still looks 'right' - at least to me.
Another Traveller one, the Type-T Patrol Corvette/Cruiser. Goodbye practical, hello sleek and streamlined. How you'd land one is beyond me, though I imagine most only visit orbital stations with boarding tubes, but it's still a very pretty design.

Absolutely yes! I would pick the Klingon Warbird from the original Star Trek movies (Search for Spock, Voyage Home) over the Romulan, but that's just me...and I think I'd replace the 'Falcon (sorry, Han!) with the original Enterprise from the original Star Trek series. :)
So, my list:
Apollo 11 (the Saturn V rocket was the actual vehicle type; 11 was the mission number)
The Tardis
Enterprise NCC-1701, original series (physical model, not CGI)
runner-up: Klingon Warbird, original Star Trek movies
