So Im thinking of mixing book 1 and 2 of Serpents Skull and then flowing into book 3 of Legacy of Fire. Any thoughts or advice would be appreciated.

By yanking out Books 1 and 2 of Legacy of Fire, but then using vols 3-6, you are sacrificing the best parts of LoF to run the worst. I'm not sure that's the way I'd do it. In reverse? Perhaps.
