I have a few basic but important rules questions and would appreciate clarification for my group:
1. In regard to organized play, when upgrading your deck, do you retain cards you remove? For example, if I remove Black Spot for Mirror Image, but decide I'd rather have Black Spot in my deck after the next scenario, do I still "own" Black Spot and can swap it back in, or do I need to get another B spell upgrade to put Black Spot back in? If I decide later that I want to take out Arcane Armor for Mirror Image, do I still "own" Mirror Image since it's marked on my Chronicle sheet?
2. If performing two checks against the same thing, like a villain's "X then Y," if you use a blessing on the X check, the Y check would no longer have that extra roll. Correct/incorrect?
3. In organized play, let's say someone's Kyra dies. Can they make their new character a blank Kyra, or would they have to use one of the other three clerics?
4. If needing to perform a combat check, and there are no weapons or spells in hand, regardless of class you roll a strength die?
5. Does the Elite keyword mean anything on its own?

No, once you swap out Black Spot for Mirror Image your Black Spot goes back to your box. You don't own previous cards. Your deck consists of the cards you've picked and upgraded to. Sorry. (As people will tell you, cards don't have memories.)

Correct, they are separate checks so if you have two blessings in your hand, you could play one on the first check and one on the second check. But the first blessing does not apply to the second check. It is discarded at that point.

They can use any of the 4 clerics in the box or use the Kyra cleric from RotR with the cleric class deck. However, they should create a new character on the Pathfinder Society page. So if the Kyra they played and died was 123456-1001, then the next Kyra would be 123456-1002. (If they don't have any other characters. Otherwise it's just the next number in the sequence.)
4. If needing to perform a combat check, and there are no weapons or spells in hand, regardless of class you roll a strength die?
You can roll a strength skill; or a melee skill if you have the melee skill. Or some characters (like Sorcerers) can channel Arcane energy that acts like a spell for their combat check. (The power tells you what you can do.)
5. Does the Elite keyword mean anything on its own?
On its own, no. It is simply a descriptor trait that let's people know that later on in the adventure path that it can be removed as you advance beyond Elite cards.
