I just ran a scenario where the PCs gathered up and kept all the construct bodies, stating that they were going cast repair magics like make whole, and then sell the them for the initial creation cost.
EX. each Fearmonger prototype's body is worth 500gp.
has anyone come across a group trying to do this?

Hasn't happened to me (yet). If it did, I'd explain to them that in a home game, what they did is a perfectly good idea; but in PFS it doesn't really work that way. In order for your adventure credit to be transferable worldwide, adventures have to be standardized, and that includes maximum earnings listed on the chronicle sheet.
However, if they'd missed earlier treasure caches, I'd consider letting them earn enough to make up some of the difference, so that they have a chance at earning up to full gold for the scenario. I'd be reading the Guide to Organized Play closely at that point to see if that'd be acceptable.
On the other hand, scenarios often don't quite spell out just where the treasure for an encounter is coming for. Who's to say that the treasure award for the Fearmonger encounter didn't already include the salvage of the corpse?

Nope, you can't sell stuff,like this... You get what is on the Chronicle sheet, nothing more.
what is the source you are getting this from?
from the guide, it looks like they should be able to:
Creative Solutions
Sometimes during the course of a
scenario, your players might surprise
you with a creative solution to an encounter (or the
entire scenario) that you didn’t see coming and that isn’t
expressly covered in the scenario. If, for example, your
players manage to roleplay their way through a combat and
successfully accomplish the goal of that encounter without
killing the antagonist, give the PCs the same reward they
would have gained had they defeated their opponent in
combat. If that scene specifically calls for the PCs to receive
gold piece rewards based on the gear collected from the
defeated combatants, instead allow the PCs to find a
chest of gold (or something similar) that gives them the
same rewards. Additionally, if the PCs roleplayed past
an NPC who carries a specific potion or scroll that
the PCs might be granted access to on the scenario’s
Chronicle sheet, don’t cross that item off the sheet—
instead, allow the PCs to find the item elsewhere
as a reward for creatively resolving the encounter
without resorting to combat. Pathfinder Society
Organized Play never wants to give the impression
that the only way to solve a problem is to kill it—
rewarding the creative use of skills and roleplaying
not only make Society games more fun for the players,
but it also gives the GM a level of flexibility in ensuring
players receive the rewards they are due.

As GM Lamplighter said, the maximum that can be earned from a scenario is on the chronicle sheet, plus the day job.
As Ascalaphus said, selling the bodies is a good way to make up treasure missed in the scenario, up to that maximum. Selling the bodies is 'something similar' to the chest of gold. Unfortunately, the organized play doesn't allow exceeding the maximum.
