The Kaiju come from an extradimensional fissure in the ocean, located in the southern part of the planet, that connects many worlds from many different dimensions.
And only scavenged tech from Numeria can create the humanoid-crewed hunter robots which can battle them!!! :)

In continuation of that (not entirely serious) line of thought:
Desna could be an ascended First World/fey kaiju-wrangler. It would go with the "Song of the Spheres" epithet, as well as the Mothra connection. After all, her big herald is an over-sized space-moth ...

Then I looked up Mothra on-line, where I found out about the singing fey twin sisters. When added to Desna's epithet, it seemed more likely that she was the wrangler than Mothra itself.

I was under the impression that Desna's human-like form is a recent development.

Recent in divine time, yes, but she's used that form for WELL over 10 thousand years... so not all that recent in human years.
