I was looking up some unrelated stuff, and just now noticed that Whimsy subdomain is no longer legal. I know I can pick a new subdomain for free, but I picked up the subdomain via the Separatist archetype and it was the sole reason for taking the archetype.
As such, am I limited to only selecting a new subdomain, or can I change archetypes (or remove it completely) for free since that was the whole purpose of taking said archetype? Or is intent irrelevant and I'm stuck with it?

It depends, without seeing the ruling I can't say for sure. Most likely you can only change the domain, not the archetype. You can use the retraining rules though and train out the archetype.

Actually, the rules in the Guide to Organized Play allow you to change a class feature for free if it changes in any way. So you should be able to just take a different Domain. Though, you are definitely out of luck on the archetype change. Perhaps due to the unique nature of this archetype (that its tied directly to a separate class feature) perhaps Mike Brock of John Compton would be willing to make an exception. Doesn't hurt to ask.
But punchline, you should be able to use a different domain without prestige costs.

Acedio should be correct. I'm reposting my reply from the Additional Resources thread here, because I thought I was replying to this thread originally:
I believe you have two options. Since the domain you took, Whimsy from Blood of Angels, is no longer legal, you could replace it for free as that version of the Domain is no longer available and it does qualify under the feat/ability/whatever changing rule. I don't know the answer to the Archetype question.
Option 2 is to purchase Inner Sea Gods and use the new version of the Subdomain. I don't own Blood of Angels, so I don't know if anything has changed. (I know, heresy. I have 0 Aasimar characters).
