Some of the weapons may give you other benefits or actions that you can do only if you're proficient in them.
Otherwise, if a weapon doesn't have any special text concerning proficiency, then it doesn't really matter for that weapon.
Armor is the same way. A character may end up with armor in their deck but not have light armor or heavy armor proficiency. And just like weapons, proficiency only matters if the card or an ability specifically mentions it.

As far as I'm aware, weapon proficiency is NEVER required to use a weapon. That being said, your check may actually get harder because of you using a weapon you're not proficient with (this applies to most weapons outside of the "basic" types... like clubs, daggers, maces, etc.)
So in other words, anyone can pick up a mace/sword/bow/staff/etc. and use it, but if you've had training you can use it more effectively much of the time.

Example: Longsword last line reads "If you aren't proficient with weapons, the difficulty of this check is increased by 4"
What check is this refering to, and how does it work exactly?
a. Check to acquire the weapon
b. Check to the combat itself, i,e: Mercenary Combat Check 10 would now be 14?
c. It negates the weapons roll if its less than 4? So I roll a 5 for damage and I only get a 1 due to sloppy swordsmanship.
d. The 4 is only applied if I am discarding the sword for the additional 1d6.
