So, I have a question I'm pretty sure it comes out from my inexperience as a DM, but anyways, here it comes.
In the store description, specially in Savah's Armory, a few magical items are described. I have 2 questions related to this:
1- These items count against the minor and medium items limit of the town's marketplace, right?
2- Should I have a list of the items already available at the stores, or (if the limit hasn't been reached yet) the store should have available what my players ask for?

1] Up to you, and whether you’re inclined to be generous or stingy with treasure and items-available. Personally, I’d go with ‘yes’, and focus on giving context to each of the items available, like the AP does with Vansaya.
2] It always helps to get out ahead of your players, and knowing what’s available in town can let you set little hooks and backstories for the PCs to explore. There are a fair few utilities and products available to help you generate those lists; Raging Swan’s So What’s For Sale... pdfs are great stuff, but if you’re in a financial pinch, there’s a web-based random generator at the Archives of Nethys. (Select the ‘city generator’ option and ‘small town’ options, then hit the ‘generate’ button until you find a list you like.)
As an example: say you randomly generate a list that includes +1 light fortification mithral scale-mail, a masterwork heavy wooden shield, a cold iron longsword, a +1 battleaxe, and a +1 returning spear. To me, that could be the gear of a wealthy Ulfen warrior, perhaps even a chieftain. Perhaps he staggered into town, pumped full of poison by a sting or bite (by a wyvern or giant spider, perhaps?), and expired before he could be helped. Perhaps other Ulfen will recognise his gear, either in the shops or the PCs’ possession, and demand to know why it wasn’t returned to his family as weregeld.
