Is there such a thing? Can you cite a critter in the published material that has this vulnerability?
The vulnerability rules state:
"A creature with vulnerabilities takes half again as much damage (+50%) from a specific energy type, regardless of whether a saving throw is allowed or if the save is a success or failure. Creatures with a vulnerability that is not an energy type instead take a –4 penalty on saves against spells and effects that cause or use the listed vulnerability (such as spells with the light descriptor). Some creatures might suffer additional effects, as noted in their descriptions."
So, if you can find a spell or effect that creates supernatural darkness AND requires a save against the effect, then a creature vulnerable to it would be at -4 on its saves against that effect.
But no, if a creature with this vulnerability is in supernatural darkness, it would not cause it to take extra damage from other things.

Ahh, the Mandragora. I haven't really looked at that. So now we know what it is, and the monster entry has exact details on what its particular vulnerability does (gotta read the whole monster entry). So that specifically applies to the last sentence that I quoted above: "Some creatures might suffer additional effects, as noted in their descriptions."
Low-Light vision will not help in "supernatural darkess" (which is absolutely lightless and is so dark that even darkvision doesn't work) - the Mandragora has Low-Light vision so it can see better in normal darkness (like an elf, for example) or even magical darkness that isn't quite dark enough to be "supernatural darkness".

Vulnerable to Supernatural Darkness (Ex)
In areas of supernatural darkness (such as those created by deeper darkness, but not by darkness), a mandragora is slowed, as the slow spell.

Yeah, some creatures have unique vulnerabilities and these are described in the individual creature blocks along with unique special attacks or qualities.
