Free PDF is probably PRD/D20PFSRD sites content converted to pdf format.
PDFs sold by Paizo look like the printed versions, including layout, page composition, etc. In fact it is possible that they are more or less the same files they send to the printer but that would have to be confirmed by Paizo stuff.

It will have almost exactly the same layout as your hardcover book. The only difference will be that it will be updated to the latest printing (5 th I believe), so will have these changes

ha, I hadn't even thought about the other direction of cross referrencing.

There really shouldn't be much issue cross-referencing between a 3rd Edition print and a 5th Edition PDF.
Paizo's had a design goal in the updates of maintaining pagination and what not, so while a few of the words on the page may have changed, the overall page numbering and content should be in the same places.
