Beckett, you are reading it wrong, and I pointed that out to you.
The FAQ on that came from that Blog post, The FAQ was posted on 2/7/2012, the link I pointed out were he clarifies it was posted on 2/8/2012 (And his final post on the subject).
The FAQ is also incorrect in what the final version that went in the Errata for Bestiary 2 on 7/6/12. The Final version is:
Negative Energy Affinity (Ex) The creature is alive but is healed by negative energy and harmed by positive energy, as if it were an undead creature. Format: negative energy affinity; Location: Defensive Abilities.
Both the final Version and the FAQ (Which needs to be corrected for the final wording) both state they are targeted as undead which means they are only harmed by positive when it is being channeled to harm Undead.
The alive part is just to point out though they are treated like undead they are still considered alive (Most likely so someone does not try to find some kind of weird rule loop hole for treating the character as undead for other purposes).

I usually do my best not to go around killing too many folk who aren't asking for it, but when the swords and spells come out I don't pull any punches. One thing I always, always do though (assuming it doesn't slip my mind) is give my more intelligent foes the chance to surrender. It's stunning, frankly, how many of the villain types I've run into in the field seem to have some kind of death wish, leaping into combat despite being outnumbered by heavily armed opponents. It's sad, really, but I'm not gonna take too many pains to make sure somebody stays alive who's not about to give me the same courtesy.
Another problem is what to do with a body after they're knocked out and stable. One thing I will say is that, while I don't always have much use for local law enforcement, it is nice to have some authority figures around so you have a doorstep to drop evildoers on. There's nothing worse than being a hundred miles from civilization and trying to figure out how you're going to feed a prisoner who'd just as soon see you dead.

This thread has inspired me to attempt to develop a character who attempt to deal only non-lethal damage... just to see what happens. Not a pacifist really, just a code against needless killing. Not sure exactly how I'll build him but I like the idea of a having a character build entirely around not wanting the bad guys to die.

Sap master/bludgeoner is a good one, but I've seen a VERY effective Dervish Dancer bard that whacks people with the side of his scimitar and gets a free intimidate check to boot--success = shaken for # of rounds = non-lethal damage done! RIDICULOUS! (I don't know all the feats/class levels that went into this build, but it's damn good.)
