I always house rule that magic effects can be lowered but not raised. Usually that's reserved for DMG and CL, but perhaps saves too. Again, house rule.
Are you trying to make a permanent animal companion from a former servant or companion?

I was trying to figure out how much from rules I'd be deviating.

They'll have the same HD regardless. The fort save keeps them from transforming. The will save is if they fail the fort save. If they fail the will save they'll also think they're a guinea pig.
Regardless of their saves they still have the same HD and HP.

They can willfully fail a saving throw.
Simply pump their saves, have them willfully save the Fort save, and hope they don't roll a 1 on the Will save.
Check this thread. I've had the idea of a unique spell based on Baleful polymorph.
Frankly if there's a base race who is technically a shapechanger and they can somehow keep themselves from failing a will save this is a really good travel spell. Well, it's not teleport, but you'd be a great overland scout.
