The bonuses are for the size listed. Each tier of spell opens up a higher end size with different bonuses(and possibly new abilities). You always use the size bonuses associated with the size you choose to become
example:
Air elemental:
Elemental Body 1: Small Air elemental: If the form you take is that of a Small air elemental, you gain a +2 size bonus to your Dexterity and a +2 natural armor bonus. You also gain fly 60 feet (perfect), darkvision 60 feet, and the ability to create a whirlwind.

Elemental Body 2: Medium Air elemental: As elemental body I except that you gain a +4 size bonus to your Dexterity and a +3 natural armor bonus.

Elemental Body 3: Large Air elemental: As elemental body I except that you gain a +2 size bonus to your Strength, +4 size bonus to your Dexterity, and a +4 natural armor bonus.
Abilities: You are also immune to bleed damage, critical hits, and sneak attacks while in elemental form.

When you use Elemental form II, do you have to become a medium elemental to get the plus 4 to a stat, or can you become a small elemental with a plus 4? It's much clearer that the bonuses are based upon the size you take with the beast shape line.
You have to take the size that goes with the stat.
