The Bestiary says monsters who don't have a skill listed are considered Trained in that skill.
But what is the proficiency modifier to that skill if the monster doesn't have a "level?"
For instance, a Level 1 Fighter Human would have a bonus of 3 in a trained skill (2 + Level).
You seem to be mistaken. If a stat block doesn't list a skill, a creature is untrained in it, so they just add their ability score.

Skills The creature is trained or better in these skills. For untrained skills, use the corresponding ability modifier.
From the section of the bestiary that explains how to read a stat block - the skills explicitly listed the creature is at least trained with (and the total bonus is listed next to those skills). For unlisted skills, they just add the relevant ability modifier.
There is no need to worry about proficiency because the creature has all of its bonuses listed, and those are just chosen by whoever makes the creature according to a different process than how a PCs skill bonuses are worked out.
Additionally, creatures have a level, so if for some reason you need to know how their proficiency bonuses work out, you can probably just use their creature level.
(This actually works out in many cases)
Lets look at the ghoul statblock - it has a bonus of +7 to acrobatics, which if you reverse engineer it...
It has a dex bonus of +4, is "trained" in acrobatics (because it is listed) and is a level 1 creature
4+2+1 = 7.
For it's skill in diplomacy, which is unlisted - it simply gets a +2 because that is it's charisma bonus.
Though, I honestly don't see much point in worrying about whether those bonuses work out the same way as a PC does - if the designer of the creature decides the creature should deviate from that, thats okay.

There are many factors that go into the listed monster skills, essentially balancing for a similar PC who would have items & perhaps a lower base stat, but a comparable end number for its level. So the monster might have a mediocre skill to be functional, a PC-max skill, or even a "this creature dominates at this" skill level, though these are rare now (unlike in the playtest!). Example, Succubus w/ Diplomacy +20 at Level 7 where a PC might hit +18 tops w/ no shenanigans.
