Ok, I got an Ipad today. I got the good reader app and Ibooks for PDFs. I moved some of my pathfinder PDFs to my itunes so they would sync. The PDfs were listed under books.
As the Ipad was syncing for the first time it said it got the PDFs, good reader and Ibooks. But when I go to the Ipad itself good reader can't find the PDfs, I can't see where the PDFs are listed on the Ipad, and Ibooks is not showing on my list of apps either.
What did I do wrong?

No sozin, what a round about way to do that. That's good if you want to keep GoodReader in sync off network. If you just want to load files there are easier ways to do that don't require you to run out to the internet and back.
CapeCodRPGer, when your iPad is connected to iTunes click on it and go to the Apps tab. Scroll down and you will find the Apps with internal storage. Click on GoodReader and then either use the + button or drag and drop the files you want into that window.
Also you can use GoodReaders built in HTTP webserver as connect to it as a remote disk. In Good reader find the the Airport(Wifi) Looking little ribs. Clicking on that should bring up WiFi-transfer and give you the IP address you can access it from. Connect to that IP address like a network disk and you can load up a whole directory at once and keep that file structure.
*Note for Wifi transfer I would only do that on a network you trust as it is not secure. You can go to Other Settings and have GoodReader ask your permission to allow connections, but it still isn't really secure.

In the iBooks app they will show up under the library "PDF". I use it this way all the time.

I do the same thing, it's just way to easy to keep your character sheet, notes, updated calendar one dropbox. I don't do it so much for the PDF's, but they are on there so I can download if I somehow forget to copy one over and I need it.
But you also have to remember I game away from Home so I have to be prepared for that option.

I looked under the help in goodreader and found out how to add the files through itunes.
I had an issue with ibooks. After I downloaded the app from itunes and sync my ipad there was no ibooks icon on my ipad. But it was showing up in the ipad setting and it said I did download it. I did a reset then ibooks shoed up. That was a big part of the problem. I did not know how to add files to good reader and ibooks not showing up at all.

I know it caches files but it still seems a very round about way. I guess always perfer in-network solutions over out-network. I look forward to "AirDrop" or whatever Apple is build behind the scenes for wireless syncing.
It depends on your system, it's easier for me than hooking up to the computer and syncing (well I just don't feel the need to hook up I guess, because it is easy), and I don't have a static wifi network because I have nothing that uses wifi accept my tablet and I have a phone that provides a free wifi-hotspot where ever I go. There is no reason to setup a static wifi at least for me, and thus no inter-network tranfers.
