Just a quick few questions, getting ready to face an assault on a castle and the party is going to have one of these available for the first time.
any suggestions on combating it?
Do spell effects that had Permanency cast on them get effected like spells or permanent magic items?
Does anything block a spell like disjunction or does it go through all barriers? I understand the antimagic field, but wondering if anything else stops it. Antimagic fields have to be attached to a caster and this is not available at the point where they will use disjunction.

Since Permanency can be dispelled, those spells would be treated as spells.
MD is a burst, which states that if something has total cover then the burst does not effect it, such that it does not go around corners. So if a target has anything less than total cover, it is subject to the spell. If it's inside a fridge, it is safe. :)

Thank you for your reply, does It fill that area for minutes as per the duration or just a single burst. I assume it is just a single burst because it says nothing about emanation?
Also inside a building with closed windows would be safe by your fridge definition...

Yep. You can review the Magic section of the PRD for a full description, but bursts are typically instantaneous, while spreads and emanations are not. Cones and cylinders can be either, usually defined in the spell description in the Duration field.

Yes, the duration refers to how long permanent magic items are suppressed. Any magic brought into the area after the spell is cast is not subject to it.
By the rules, the closed building would also be protection, yes. Depending on how you think the spell works, this may or may not make sense. (The spell could be like an EMP that travels through obstructions, or like a flashbang that does not.)
