Having just completed the Catacombs of Wrath, the PCs now have Keruvus' +1 longsword and Erylium's tiny +1 returning dagger. No one in the group wants either one, but both items (by far the most substantial loot in the Catacombs) are beyond Sandpoint's wealth limit of 800 gp, and therefore there is no one in town who could really afford either one.
Is this intentional? I assume that the PCs aren't meant to go down to the big city in Burnt Offerings to sell their loot, so are they expected to hang on to these items till they can sell them later?
My concern is that we'll be underpowered going in to Thistletop. We're playing a gestalt campaign, meaning we'll be 2nd level gestalt characters going in to Thistletop with about 600 gp of accumulated wealth each, assuming we can't sell the longsword and dagger. My friend, who will be DMing Thistletop, is afraid that we're all going to be slaughtered. Thoughts?

The appendix in the Magic Item Compendium seems to imply that you can find buyers for loot that costs more than the community gp limit. You just can't find individual items that exceed that limit for sale.
Certainly the Scarnettis could afford to purchase either +1 item. And there are probably plenty of other people in town (e.g., Szarni thugs, Aldern Foxglove, etc.) who would like them, whether or not they can afford them and might be willing to make an exchange.
There is also some text in the module about Sandpoint's market days. This would be a good time/place for the PCs to meet potential buyers. Also, maybe the DM could raise the purchase limit to 1,000 or 1,500 gp on that day only.
Of course, whether or not the PCs can sell the items is a secondary point. What is really important is whether they will have access to the right amount of useful gear to succeed in Thistletop. An alternative to arranging a sale of the items might be to have the town put together a big award ceremony for the PCs and give them some stuff they would actually use. For example, maybe the Kendra has Casp Avertin's old magic helm in her attic and would like to give it to someone worthy. The scavanged items can just go away, or maybe Das Korvut can make something better out of them.

You could also allow the PCs to discuss an exchange with one of those merchants comming from a big city (Magnimar). He would come back the next week, or the week after that, with the exchange items requested.
Also, a tiny dagger, being so small, could probably not be sold/exchanged for the 8000+ GP of it's base cost.

In our run through Pathfinder#1, Voon (the owner of the Feathered Serpent, #44) has used his network of contacts in Magnimar to sell unwanted items too expensive to move easily in Sandpoint or to purchase certain items wanted by the PC's beyond those normally available in Sandpoint. (Of course, he must be given a few days to do so.)
This allows the PC's to unload unwanted items without selling them in Sandpoint itself. I also have established that Voon has relationships with a few smugglers and other shady characters that put into port from time to time; this will make for some nice plot hooks for side adventures between events in the Adventure Path.

Keep in mind that Sandpoint's 800 gp limit applies only to items bought. You can sell anything; the limit there is Sandpoint's assets. If you sell so much that you bump up against the assets limit, the town has little cash left to buy things until its economy recovers. Sandpoint's assets are 49,600 gp, easily capable of absorbing the loot from the Catacombs.
Once they sell it, the PCs just can't buy anything worth more than 800 gp in return (unless it's an item that's specifically mentioned for sale in an area).
