At character creation I chose to use the alternate dwarf racial trait Giant Hunter. It replaces the hatred of ocrs & goblins for hating giants instead. So all the bonuses that the Dwarf would have against the orcs & goblins is transferred to giants. Is that legal? Since it's a straight swap, does it count against your two trait selection?

No, it doesn't count against your trait selection.
Honestly, as an aside, I hate that the term trait was used for both "racial traits" and "traits" (the semi-feats you get at first level or with the "Additional Traits" feat)
The racial trait you selected does replace hatred, as listed. You can still select two of the other kind of traits, one of which could even be from the "race" list.

Hatred: Dwarves gain a +1 racial bonus on attack rolls against humanoid creatures of the orc and goblinoid subtypes because of their special training against these hated foes.
Giant Hunter: Dwarves with this racial trait gain a +1 bonus on attack rolls against humanoids with the giant subtype. Furthermore, they gain a +2 bonus on Survival checks to find and follow tracks made by humanoids with the giant subtype. This racial trait replaces the hatred racial trait.
1) Is it legal? Yes Of course. It's not really an exact same swap, you get another bonus with giant hunter. Albeit you will probably not see as many giants as orcs or goblinoids.

Traits
Character traits are abilities that are not tied to your character's race or class.
It does not count as you two character trait selection. The giant hunter and hatred traits are Racial Traits therefore different. There is however Dwarven Character Traits, those count as character traits as well and not as Racial traits.
