Jax steals all the weapons, ammo and consumables on all 5 bodies before Tomas stuffs them in the closet, now that we are no longer staging the scene, we can steal the weapons. Just not the armor cause stealing the armor takes time.

You quickl manage to hide the bodies in various different nooks and crannies. Someone will find them eventually but for now you are fine. Checking out their weapons you recover a number of different items.
Two magical spears and three magical greatswords. Most are wearing magical armour as well but that will take time to remove. You can IS the items but again that is 10 minutes per item unless someone has Quick Identification.
A quick check of the remaining rooms also reveals a few bits and pieces. The kitchen holds two items of interest, a mithril frying pan (standard grade) and an adamantine cleaver (functions as a hatchet, standard grade).
The officers mess contains a display on the wall which is clearly magical.
There is a magical katana, chain sword and meteor shield here.
At this point you have exhausted this level. You can head back to the upper level, descend to the ground floor or deal with the guards on the ramparts.

OK, taking out the guards it is. There are two groups, one at each end with each siege weapon. Do you plan to attack both together or try to break them up in some way? You could try to lure one group inside to deal with them separately, if so I will need some sort of skill check to represent it. For that I think I will do it as a group check, each of you make one roll and we see how many successes you get. You can use any skill provided you give a sensible explanation for how it is relevant. You can also prebuff if you wish to do so. It a wild and windy night so they wont hear the sounds of spellcasting.
One thing to add, you can also earn infiltration points if you can neutralise a guard station/patrol. It does not have to involve killing them. If, for example, you can trap them all outside that would count. Obviously they would eventually find a way inside but the issue is, have you neutralised them for the duration of the infiltration. For example, the last group I ran this for used wall of stone to trap a bunch of sleeping guards in their quarters. I gave them the infiltration point on the basis that, if the alarm was sounded, it would take those guards a significant amount of time to get out.

even before reading your example, I thought about walling the, but that's a lot of walls, too many, I think. I'm blank on ideas to lure one group in. I'd prefer to just rush the first group and kill the before the second arrives. I could also cast Silence on myself and no sound would leave the area around me. But that means no spells.

Silence should work. I'm okay with it, and Tomas should be able to cope. Jax can fly or climb outside of the silence and he should be fine. I can also do a 20' burst of Impenetrable Fog. Not only does this provide concealment*, it is difficult terrain. When they get out of it, I can create another burst, but that takes three actions plus one next round to restart my aura.
What's more, if they are like the other three person patrol with one officer we just faced, the officer is a cleric with high level heal spells. We want him in the silence. And we have to keep him there. I have a reflex-based burst that makes difficult terrain. By flying, we ignore it, but it will slow them down. As you are both rogues, I'm assuming it will be fine to use.
* Technically by RAW, fog in PF2 does not impede attacks that start outside of the fog, pass through the fog and target somebody on the other side. Hopefully Andrew will add the logical extension.

Your prepared distractions only help for failures on dealing with complications. I would have treated this as such a situation, essentially the who goes there complication but you have all passed.
Opening the door, the battlement guards are lured inside, as they enter Skarns silence spell they turn in shock, clearly realising something is up as the door closes on them.

3 Actions, Jax will cast Wall of fire at its basic level. Though I did cast it through the enemies, via the red line, the spell specifically says when a creature passes through or starts their turn there, they take damage.
However, I will go ahead and roll damage for when they start their turn, or the DM can roll it, it is 4d6 fire and the 2d6 persistent from the aura. The Line is 5 feet thick, sorry it is messy.

Skarn viciously stabs the first guard in the knee. He then slahes the officer across the back of the hand.

Tomas makes his preparations while Jax conjures up a wall of flames.
Recovering from the initial shock the guards begin to react. The officer and Guard 2 are engulfed in flames from the wall of fire and then set on fire from Skarns aura.
All three of them draw weapons. The officer smashes his way past the table and brings his blade down at Jax but it goes well wide. The first guard strikes at Skarn but she is clearly so surprised that both blows go well wide.
The second guard also ducks out of the wall of fire and strikes at Jax, landing a powerful and bloody blow.

Jax is in a tight corner. That being said, I will wait until all of my allies go to see if they kill a guard in my melee range before I take my turn. Probably not, but I'll wait. On an unrelated note, what is happening to the table this is in my wall of fire? Does it catch fire, does a section burn away and does a destroyed table give us away, ie awareness? And if the table is on fire, does the fire spread to the rest of the table because it is wood?

Skarn runs the guard through with his firs blow. Stepping into the last remaining one he stabs him, leaving him horribly weakened and vulnerable to Tomas.
At this point I am going to call things on the basis that Tomas would likely have changed to hitting people and the last guard has very little health left.
With the patrol defeated all goes quiet. There is no noise from outside savw the howling of the wind. However, there is a second guard post out there and they will start to get suspicious if they dont see their fellows return to their post.
You probably have about 5 minutes before they come looking, what do you do? I assume your various persistent damages are dealt with without needing any more rolls.

Should we do a quick heal up or come find the other group first guys. That way we can treat wounds then use our potions and spells. I have 50 damage on me, but that ain't too bad. Tomas however has more than half the damage on him.

Not quite healed up, but not bad for two rounds. I won't be able to use the same powers again on you in the fight to come,. I can still do Ocean's Balm on Jax and myself, and I also have battle medicine.

She takes a look at the officer and adjusts her scarf, taking on the officer's appearance.
"I'll go in front as a distraction. Are we going through the fortress of going along the parapet?" she asks.

Skarn hesitates. As soon as the fight was over, he urges everyone to move on, as he has spells ticking down. He moves 10 ft away from everyone so that hey at least can talk. His Silence was still up!
He points from Sass to Tomas wounds and holds up one thumb. one heal must suffice
Next, he makes it clear that he will ambush them immediately. He points at himself and then towards the way they came from. Then he points at the others and out of the door towards the parapet.
during Sass' second healing round, Skarn has already moved using Sneak action at full speed.
And because you all have at least one stride per round available, I will move you all, too, on the map.
Because Jax is pretty slow, you should come from the outside. Jax can do ranged attacks or spells while moving closer during combat.
