I'm afraid I'm just very confused as to how Natural Attacks and Multiple Attacks work in Pathfinder.

Let's say a Summoned Eagle (http://www.d20pfsrd.com/bestiary/monster-listings/animals/eagle/summoned-c reature-eagle) is next to an enemy Kobold, and its turn comes. The player intends to have the Eagle use a Full Attack and attack as much as possible.

Does the Eagle get 3 attacks? If so, what penalties does it take?

Yes it gets 3 attacks. It takes no penalties, all his natural weapons are primary weapons, he gets 3 +3 attacks.

On the flipside natural attacks never gain iteratives as weapons do.
