Alright. Let us say that I've got Natural Armor that has a +1 enhancement bonus, some armor with a +2 enhancement bonus, and a shield with a +3 enhancement bonus.
Now, can I stack all of these together to get an extra +6 bonus to my AC, or is the highest bonus (the +3 bonus from the shield) the only one that applies because it is the highest enhancement bonus?
I only ask this because the way enhancement bonuses are described is way confusing.

Yes.
try to think of it this way. The enhancement bonus TO ARMOR will not stack with any other enhancement bonus to armor. If you have a chain shirt which is a +4 armor bonus, and a +3 armor bonus, the armor bonus becomes +7.
The natural armor bonus is an enhancement bonus that increases the natural armor. The natural armor goes from whatever it normally is (usually 0) up by a number equal to the enhancement bonus. So if you start with a natural armor bonus of 0, and you have an enhancement bonus to natural armor of +3, your natural armor bonus is +3.

Yeah, enhancement bonuses don't stack, but these don't have to, since they all enhance different things: Your hide, your armour and your shield.
You can even throw in an enhancement bonus to dex, which increases your AC, too. And if you are something as crazy as a monk duellist, you'd have enhancement bonuses to int and wis boosting your AC, too. (And I'm sure that with a take 20 on your Search check, you can find 3.5/3rd-party sources that bring in some more ability scores as well. Cha is possible as a smiting paladin, at least sort of, or as some forms of undead)
