How does it work if we want to claim an item, say armor or a weapon, in PFS? The same with magical items?

You can use it for the length of the module, but afterwards if you want to keep it you have to buy it (assuming it is on the chronicle sheet).

Yes, always use consumables you find in adventures.
Consumable go *poof* at end of adventure. Rule of thumb is use them first instead of ones you actually purchased with gold. You can freely use any of the gear (armor/weapon/shield) to come across during the adventure, but it vanishes at the end. The Society takes it, liquidates it and gives you all a lump sum of money (the gp on the chronicle sheet). If you want to continue using it, you buy it with those funds given to you.
