Working on a magus character who for flavor purposes needs to be wielding a scythe. I need either a way to remove the penalty for wielding an undersized weapon or another way of wielding a scythe one handed. All the ways of removing size penalties are for oversized weapons not undersized. I would strongly prefer to remain a magus but dips are ok.

It's far from ideal, but you could take a level of monk-of-the-empty-hand and the quarterstaff master feat. That puts any two handed weapon into one hand. A staff magus would get you the feat early as well.
That said, it's hardly optimal and a bunch of resources spent on something that's just a cosmetic desire. But if you need a scythe in one hand without renaming things or a DM who lets you swap the scythe into the bladed brush feat, then this does the trick.

some options:
a Jistkan magus who's 'Sharpened Arm' arcana resemble a scythe (thus having the 'free hand' and the weapon as one thing).
multiclass or otherwise get the alchemist discovery of 'Vestigial Arm' allowing you to have an extra arm to help wield the scythe while keeping a free hand for casting.
be a mindblade magus at level 13 he can spellcombat with 2 handed weapons (he can make a 2 handed mindblade from level 1 ,but not use spellcombat with it utill 13th.)

There are a few 1-handed "scythe-like" weapons already, such as a sickle, kama, or a pickaxe. If you really want an actual scythe to be 1 handed, consider custom weapon creation and call it a 1handed Scythe or a Hand Scythe.
You could check with your DM about using the This version of a Hand Scythe or 3.5's version called a Short Scythe as well. For whatever reason, the Short Scythe wasn't copy/pasted from 3.5 to Pathfinder, probably because sickles are so similar /shrug.

It wasn't added to pathfinder because it's homebrew content. It wasn't officially a 3.5 item
