I am considering running Hell's Vengeance, but from a different angle.
The idea is the PCs are actually agents who are tasked with subverting Thrune from the inside while trying to recruit or get the Glorious Reclamation to stand down. The reasoning is that a full and protracted civil war would be too costly to the people and the nation. They want to wipe out Thrune with as little blood and effort as possible and that means getting close.
What good or even neutral aligned religions would be a good fit for this?

I don't mean to burst your bubble, but the things you have to do in the campaign would quickly require you to abandon any pretenses at "good"
what you are talking about is a completely different set of adventures from those presented in the AP.

If you're talking about ** spoiler omitted ** I have thought of a work around.
Obviously somethings would have to be tweaked and somethings will get grey, but I think it can work. Although I will admit I only just started going through part 5.
What pitfalls are anticipating?
you do a lot of super evil stuff throughout the campaign, and all of it is to support the regime.
While what you are proposing might be a great idea for a campaign, Helps Vengeance is not that campaign.
