in the Lottery information is says
The lottery will not assign you to events that you gave a 0, and it will not assign you to events with conflicting schedules
does the second part mean if I sign up for a regular non-lottery game in a spot that would overlap a lottery game, that the system would ignore my lottery request because of a conflict, or does it only ignore other Lottery Conflicts?
If it does ignore non-lottery, should I be waiting until the lottery concludes before signing up for non-lottery events?

Typically you cannot sign up for a non-lottery event until the lottery is over. In past years, it has usually run like this:
1. You indicate our lottery preferences, they run the lottery and you see what you get.
2. Then they open up the non-lottery events (like PFS games) and it's first-come, first-served for signups.
There is usually some delay between these two stages, and it's usually a little longer than Paizo anticipates.

So typically we load the people running events into the system along with event entry which prevents conflicts for someone running a game. We are dealing with a technical issue causing problems getting that data entered so if you are running or participating in an event, double check that you are not putting lottery preferences in for things that conflict with your event.
If you are not participating in an event(s) as a GM or panelist, then you won't have anything to worry about with conflicts. The open registration events don't open for registration until after the lottery process is run.
