I ran and reported The Confirmation (5-08) under PFS organized play back in January. The group I'm running for switched to Core so with all new characters I ran The Confirmation for them again but i'm getting a note that says
"Player has already run scenario at session # 3 of event # 37163 Pathfinder in The 'Cuse"
I was under the impression Core was separate from PFS with regards to tracking. The note only shows for that entry and not for In Service to Lore which the entire group ran as both PFS and Core.
Any thoughts?

The database doesn't "know" that certain scenarios are replayable (and it looks like it doesn't notice you reported a Core game).
You need not worry about that. What's on your chronicle sheet is what counts. Just be sure to keep all your chronicles in order.
Also, First Steps: In Service to Lore and The Confirmation can be replayed with as many 1st level characters as you like, regardless of being Core or non-Core, as long as no indiviual character gets a chronicle for the same scenario twice.

The Confirmation you have added to event #37163 is not the Core scenario, which is probably why you are getting that error. The system has likely switched all of the characters who played that event from Core to RPG as well if you have reported it.
And the non core zombie apocalypse opens a second front..
