Which Skulls and Shackles book has the rules for running life on a ship? Which Jade Regent module has the rules for running caravans? And what are some other good Paizo modules that contain cool rules like that?
I already have Skull and Shackle's ship-to-ship wargame rules, and I know all of Kingmaker is good for running realms, but are there any others that are worth looking into?
Typically, rules for dealing something that run through an entire AP are in book 2 of this AP => rules for kingdom building are in tome 2 of Kingmaker.
There are also some special rules in other pathfinder books (Kingmaker 5 contains rules for mass combat).
Skull & Shackles #1 has life aboard a ship. #5 has fleet battle rules.

The rules are usually "re-issued" in a more polished form in the Pathfinder hardcovers. For example, the Game Mastery Guide has chases, disasters, and haunts, Ultimate Combat has rules for vehicles (land, water, and air), siege engines, and firearms, and the upcoming Ultimate Campaign has kingdom and mass combat rules.

Note that this isn't always the case; sometimes it goes the other way. The rules for vehicle combat, for example, were really not all that great for nautical combat or fleet combat due to the sheer size of vessels involved, so in that case, those rules came out AFTER the hardback version.

The caravan rules are in the Jade Regent Players' Guide, but you should check out the boards about them for scaling issues.
Ship combat is in the S&S Player's Guide.
