When did elves get creepy black eyes?
That'd be in the bygone days of the Rise of the Runelords, unless I've missed something. Pathfinder decided really early on not to go the old "elves look exactly like humans but prettier" Tolkien direction.
The whole eye iris look (the color varies) can be fairly creepy, but I applaud them for that. Elves actually looking like a different species is a huge step forward as far as I'm concerned and a little creepiness gives them a bit of that old fae edge they lost with Tolkien.
Cheers!

I can't really picture any human... male or female falling in love with a pathfinder elf having those pitch black soulless eyes and producing half-elf offspring.
They aren't all pitch black, they can be green, blue, purple, and so on. From the PRD:
Their eyes are wide and almond-shaped, and filled with large, vibrantly colored pupils. The coloration of elves as a whole varies wildly, and is much more diverse than that of human populations. However, as their coloration often matches their surroundings, the elves of a single community may appear quite similar. Forest-dwelling elves often have variations of green, brown, and tan in their hair, eye, and even skin tones.
I'd assume some humans couldn't get past their bigotry, but some may just see those eyes as windows into an beautiful soul.

A beautiful black soul full of spite?
