1) Qadiran Clerics of Irori and Nethys or Osirian Clerics of Irori can select the Rune Domain, which confers Scribe Scroll as a 'Domain Power,' which is barred from Organized Play.
Is it recommended to also replace this Domain power with a Spell Focus feat, as with the 1st level Wizard 'class power' of Scribe Scroll?
2) In the section on 'Day Job' (p 22), a Pathfinder character can make Craft, Perform or Profession check to earn some money between adventures. The text states 'Your roll may only consist of the following modifiers: Skill Ranks + Ability Score + any applicable feat bonuses.' Taken literally, this would mean that the Cleric of Torag receives no benefit from the Domain power of the Artifice Domain.
Is there an alternate Domain Power for a Cleric with the Artifice Domain for Organized Play, or will a one-time exception be made for this specific case?
(If an exception is to be made, it should be worded in such a way as to preclude someone with the Charm, Luck or Madness Domains from using their daily Domain Powers to modify their own Craft, Perform or Profession 'job' checks.')
3) The Domains of Air, Earth, Fire, Water and Plant, as well as a neutral Clerics potential to Rebuke/Command Undead can result in the Cleric gaining access to elemental or undead 'minions' in the course of a session. It should be stated somewhere that minions gained through Rebuke/Command (or other means, such as Charm/Compulsion spells) do not carry over beyond that session and are lost between adventures. This potentially affects Clerics of of Abadar, Asmodeus, Erastil, Gozreh, Pharasma, Sarenrae, Shelyn, Torag, and all of the Neutral or Evil dieties who could sponsor negative-energy channeling Clerics.
4) The War Domain text only references Martial Weapon Proficiency (and Weapon Focus) in the dieties favored weapon. Several choices offer Exotic weapons as their favored weapon (such as the sawtooth sabre, for a Cleric of Achaekak or the whip for a Cleric of Moloch), and it should be specified that these are exceptions (as already discussed on these boards, I believe by James Jacobs).

1) From my reading of the rules, it doesn't look like you're allowed to use non-PHB domains at all. We'll have to wait for Josh to make a ruling on that one.
2) See 1).
3) Josh also indicated that Animate Dead won't carry over from one scenario to another. Yes, this should be put in a FAQ somewhere.
4) In Living Greyhawk, I believe you would get the Weapon Focus but not the proficiency in the deity's favoured (exotic) weapon. It would make more sense to just give EWP in this case (IMO), since Pathfinder Beta gives proficiency in the favoured weapon and they'll be moving to that in a year anyways.

It was stated by someone at Paizo that it is currently ONLY PHB domains. Other Pathfinder domains that are necessary for organized play will be put into version 1.2 of the guide.

For now (meaning: until I review them all and verify their balance in the org play system) only the PH domains are legal for play.
Version 1.2 of the guide will include additional deity information.

Personally I hope this gets resolved, as I'm keen on playing a cleric of Shelyn with the Charm domain!
