A big thanks to all the posters in the Acrobatics and AoO threads for the inspiration. It's a work in progress, but I like the way it addresses some of the issues discussed in the threads.

Suggestion
Combat Reflexes
Prerequisite: BAB +1
Benefit: You may make a number of additional attacks of opportunity equal to your Dexterity bonus.
With this feat, you may also make attacks of opportunity while flat-footed. You also add +1 to the attack and damage rolls when making an AoO.

Improved Combat Reflexes
Prerequisite: Combat Reflexes, BAB +6
Benefit: You increase by a number equal to your Dexterity bonus the DC for the Acrobatics check to move past the squares that you threaten or to move past the space you occupy and the DC for the casting on the defensive check. You add +2 to the attack and damage rolls when making an AoO.

Perfect Combat Reflexes
Prerequisite: Improved Combat Reflexes, BAB +11
Benefit: You may make attacks of opportunity against opponents who target you with a combat maneuver and who have the Improved <combat maneuver> feat or another ability which allows them not to draw AoO when performing the CM. You also add +4 to the attack and damage rolls when making an AoO.

This tweak, inspired by some recent discussions, allows monks to use other weapons than the special monk weapons to perform a flurry of blows. The requirements and limitations are steep in order to maintain the balance between the number of attacks and the damage output.

Tweaked rule
When using flurry of blows, a monk may attack with unarmed strikes and with special monk weapons (kama, nunchaku, quarterstaff, sai, shuriken, and siangham). He may also use flurry of blows with a simple or martial one-handed weapon with which he is proficient and for which he has taken the Exotic Weapon Proficiency feat. He may also use flurry of blows with a one-handed exotic weapon (other than the special weapon monk weapons) for which he has taken the Exotic Weapon Proficiency and Weapon Focus feats.

He may attack with unarmed strikes and appropriate weapons interchangeably as desired. When using weapons as part of a flurry of blows, a monk applies his full Strength bonus to his damage rolls for all successful attacks, whether he wields a weapon in one or both hands. The monk can’t use any weapon other than the weapons specified above as part of a flurry of blows.

In the case of the quarterstaff, each end counts as a separate weapon for the purpose of using the flurry of blows ability. Even though the quarterstaff requires two hands to use, a monk may still intersperse unarmed strikes with quarterstaff strikes, assuming that he has enough attacks in his flurry of blows routine to do so.

In 3.5, characters received skill points which were spent to buy ranks.
In Alpha 2, characters receive ranks which are spent to buy ranks. This strikes me as counter-intuitive and confusing.

I would suggest reverting to the old terminology and renaming the +3 bonus for investing in a class skill to "3 additional ranks".
This also resolves the issue of recalculating the prerequisite class skill ranks in Designer Notes: Prestige Skills.

Here is the rewritten Acquiring Skills section:
At first level, your character gains a number of skill points dependent upon your class plus your Intelligence modifier. At every level after that, you gain additional skill points. These skill points can be spent on any skill, but you can only invest a number of points into a specific skill equal to your total Hit Dice. In addition, each class has a number of favored skills, called class skills. Your character is most proficient in these skills, as they represent part of his professional training and constant practice. You gain 3 additional ranks on all class skills that you put points into. If you have more than one class and all classes grant you 3 additional ranks, you gain them only once.
