They just beam any waste matter directly out of your body.I have it on good authority that Khan got stuck waiting for Chekov to finish using the bathroom on the Enterprise, and that's why they recognize each other/have beef.They had bathrooms??? I always thought they took their dumps down the chute where Kirk tossed the exploding phaser.
