I would guess at very least the Primal dragons do not exist, if only for the simple reason that it would be weird to have two Crystal dragons.
Also I was under the impression that Linnorms have sub par intelligence.
Either way, they are listed as Dragon type, but they aren't called Dragons, they are called Linnorm.
Why not just no Primal Crystals?
Getting rid of the other four, especially the classic Umbral aka Shadow and Cloud dragons, seems a little bit extreme.
None of the Linnorms have an Int under 10.
A 5 or 7 is not smarter than human, as the base stat is either 8 or 10, depending.
They're considered that in the way White dragons are, I think.

In 3.5, Wizards introduced a Ruby dragon deity Sardior, the neutral equivalent of Tiamat and Bahmut.

They've never bred with another true dragon before...in Krays and Ephebe's case.
Also, while the wishcraft will make sure the bloodline continues, it may not be at the expense of the other mate, not every time.
I think the chances may increase for a mix as the clutch gets bigger...

Dragon characters can be pretty fun, coming from the voice of experience. A GM allowed me to use the draconomicon rules for dragons as characters back in the days of 3.5.

I'll try to answer them all as best I can.
Gem dragons are the traditional Amethyst, Crystal, Emerald, Sapphire, and Topaz. As previously stated. Just confirming this answer.
Imperial dragons did a similar disappearing act to the gem dragons, but unlike the gems they weren't being rebellious. They were just abstaining from the conflict. In fact they disappeared well before the gems. Most think them extinct. The only draconic god they worship is Io.
Tiamat, Apsu, Io, and [redacted] are the draconic gods in this setting. Not the ruby one. This is its own setting with its own mythology that will become more relevant to the story as we go.
As far as other dragons (Outer and Primal minus Crystal because Primal Crystal doesn't exist here cause that would be confusing) go they serve the Empire. They survived at the fringes by going along. They don't have the status of the metallics and chromatics, but they are still dragons with the privileges that entails even if they have no real say in the governance of the Empire.
Kryz, it was definitely onyx not obsidian. And the whole thing with Ephebe and Krays having some kids who weren't full amethyst was because of Ephebe being part Hunter thanks to having been subject to genetic tampering as a child. So it's kind of a special case. Technically Fieri and James's kids will all be full amethyst dragons, but they will have some firebird traits. Unless Jiminy's reality bending ability is hereditary. Then you could get a ruby dragon......so, uh....what would a reasonable percentage chance for this be? I think I need to roll for it...
As far as playing gem dragon characters, I'm not opposed to the idea. I think it's possible that you could get some curious people from each planet and/or diplomatic envoys, etc. But it's still a long way off, so I'm not stressed about it now.
