So I am rebuilding my character before I level to 2. I want to take Clever Word Play trait from the Pathfinder Society Primer, which requires membership in the Scrolls, a group listed in the Pathfinder Society Primer. The Primer indicates that you have to choose between training (which culminates in the Confirmation Scenario). I did not realize this and played Confirmation as my first Scenario for this character. Can I just declare that I am field commissioned and take the trait, even though I played the Confirmation?

You're fine.
Just whatever you did to get your field commission bypassed training. Because of that they wanted to give you at least one test before they wasted a wayfinder on you and sent you out on the confirmation.
The scrolls, spells, swords groupings have no mechanical weight to them at this point beyond the DM star chronicle as far as i know. I don't know if they were the original idea for factions or what, but they don't really do anything.

You basically can't choose one option from the Swords, Spells, or Scrolls and then choose another option from another of them, because you can only be a member of one.
For example, you couldn't choose "Clever Word Play" and also choose the "Grenadier" archetype from the Field Guide (an alchemist archetype available to members of the Swords).
Scrolls/Spells/Swords is basically a roleplaying decision that can limit a few mechanical choices, like faction or deity.
As for the rebuild problem, you can still choose to write your character backstory as having received standard training and having chosen to study with the Scrolls. Just give the whole situation the benefit of the doubt and assume your character went through the Confirmation with the class and stats he now has.
