I am running this and cannot quite figure out what I am supposed to do for the edge case when a character is reduced to 2 in a stat from the bestial template.

I don't see any reason why not. After all, death is a condition that can be cleared at the end of the scenario, so getting a break enchantment should be much easier!

If they can't get the Break Enchantment at the conclusion of the scenario, then they don't get to keep playing a bestial version of the character.

I am running this for the first time this weekend, and initially thought the same thing.

1) If the group is successful in the grove and retrieves the atavistic splinter, that wipes away the condition, I believe.

2) If the group can afford the break enchantment and the appropriate restorations ought to be okay.

The wording is a bit confusing, I agree, but in deference to my players, that's how I plan to run it.

refers to a character for whom all ability damage becomes permanent, leaving him with an Int score of 2.

I wouldn't worry too much about this possibility, though.
The template triggers on two occasions, which means a character who gains the template on the first occasion loses 4 points of Int and Cha each. Only a character with an initial score of 6 would drop to 2 that way, and the only way to have a score of 6 is to buy a low score for a race with a penalty to that score.

Yes, all bestial templates are reveresed if the PC's win. The damage does not heal though and you still have to purchase ability healing.

I ran this scenario with an Ifrit, Tiefling, Druid, Elf, and Aasimar. The elf felt very picked on since the curse only affects humanoids and not those with Wild Empathy. Luckily the group felt worried about their cursed companion but I can see if the party is mostly druids/native outsiders they wont really care about the time limit.

The only time that the ability damage won't heal is if it lowers the ability to 2, then it effectively becomes ability drain. Otherwise, as long as the curse/effect is removed, the ability damage heals at the normal rate.

Ability damage heals at 1 point per day (2 if under the effects of extended care from Heal).
Ability drain does not heal, but must be cured with a Restoration spell.

But what about the first penalties to Int and Cha, I mean when you gain the template ? Are they ability damage ? I think they are permanent penalties, because it's a template. So if you gain the template on the first day, then on the second day you have a permanent -2 penalty in both Int and Cha, plus 2 points of abilty damage in both Int and Cha.

And if you end the ritual, you lose the template so you immediately gain 2 points in both Int en Cha (and lose 2 points in Con), but you don't recover from your ability damages. You have to wait for it.

Am I right ?

No. You take abiulity damage when you gain the template, not ability drain.

Also remember that, as per the rules, ability damage won't heal while the source of the damage is still in effect.

Once the template is removed, the ability damage heals at the normal rate.

The only time the ability damage becomes drain, in its entirety, is if the damage lowers one of the relevant stats to 2, and that is going to be a rarity, given that the worst case scenario, if the PCs win, is that they suffer two days damage, -4 to both stats. So, in that case, the only ones who will need a Resatoration would be someone with one of those stats that starts at 5 or 6, which would require both a stat dump, and the stat be penalized by race.

So, keep an eye on those Dwarves when running this, since they can get a 5 Cha before starting to take damage...

I was playing this as a tiefling yesterday, and the GM ruled that the thing could affect me. (I really enjoyed it.) My inquisitor had the Conversion inquisition so I could've gotten away with dumping Charisma. Boy was I glad that I hadn't!

In encounter #1 it the Hunters have silver short swords but the -1 damage is not included in their stat block.
