I was wondering how you would go about running this in sequence. It seems that characters using PFS leveling would not be ready for the next adventure level. What I am saying is completing Crypt of the Everflame would leave players at 2nd level when they should be 3rd to start MOTLG and finishing Motlg would leave players at level 2 when they should be 5 to start City of golden death. anyone ever dealt with this?

In our region we have offered the three different modules separated by two months so that all of the players who started the trilogy would have enough time to gain a level between the events.
If you're playing with the same group an controlling which scenarios you play, this could be a great opportunity to run a few other scenario arcs. Might I recommend City of Strangers 1-2 to distract the newly 2nd level characters? The 4th level survivors of Masks of the Living God might really enjoy taking on Tier 3-4 of the Devil We Know series.

You could run:
Crypt of the Everflame starting at exactly level 1, or possibly level 1.1
Godsmouth Heresy takes them to level 3 or 3.1
City of Strangers Part I and II takes them to level 3.2 or 4
Mask of the Living God takes them to level 4.2 or 5
insert random scenario, perhaps one in Druma/Ustalav/Mirmithas
City of Golden Death takes them to level 5.2 or 6

Same thing we did at one of our local PFS locations. The last module does wind-up being a meat grinder for barely legal tables (our table lost pre-gen Kyra twice in as many weeks; once as GM-ran & second week as a player without an in-tier character)
