When a bad guy in a scenario has, say, a potion of Fly, the scenario assumes that the players loot it after disposing of the bad guy. The potion appears on the cronicle sheet, and it's value is part of the GP reward for the encounter, and thus calculated in in the final GP reward on the chronicle sheet.

But what happens if the Bad Guy drinks the potion before his inevitable encounter with the Lady of Graves? Do I cross it off the chronicle sheet and subtract (1/12) it's value from the GP reward?

And what happens if the players drink it during the scenario?

In either of those cases they get its value and access to purchase it on the chronicle sheet.

What if the players destroy the loot. What if they burn down the entire house the Bad Guy was residing in, along with all his magic items, his scroll collection, his valuable paintings, his collection of rare erotic dwarven literature and the deed to his banana plantation. Is that any different than the Bad Guy destroying his equipment by using it?

Depends on the context.

I would think that, if the NPC opponent uses and consumes an item, it should not be available for the adventurers later. However, this should only be done dependent upon the opponent's tactics as specified in the scenario. The all knowing DM should not make up opponent's tactics on his own. Each scenario specifys certain tactics the NPC opponent will use. The NPC opponent may or may not even "know" what the potion he is carrying does: so he might not use it in the scenario.

If an NPC consumes a potion on their stat block, it was part of the encounter and shows up at the end of the scenario.

Similarly, if an NPC starts off with a wand of magic missile that has 19 charges left, and uses some before being defeated, there is no need to subtract the charges used on the wand on the chronicle sheet.

Damaged/destroyed/used equipment counts toward item availability at the end of the scenario as well as gp earned. Example - A PC sunders the enemy’s sword. The sword still gets listed as available and still counts toward gp earned.

Items not found or encountered do count against item availability and gp earned. Example - The PCs never visit building D when searching an abandoned town. The items in building D gets removed from the chronicle and you deduct the value from gp earned.

You want to take it to that extreme, I'm sure the GM will accommodate you.

Basically it's a matter of GM adjudication, he can rule out specific items from a chronicle sheet, but for general consumables like potions and such, the idea is to encourage the party to USE them during the module as opposed to hoarding them for the chronicle sheet. So yes if you find 3 potions of cure moderate wounds and use them, you can still buy it from the Chronicle.
