The reworked High Handcrafter PrC in the SCAP hardcover has the choice of a spellcaster level or a bonus feat at certain levels. Since there is no list of eligible feats, is it correct to assume that any feat the character qualifies for can be chosen at that point?

Yup; the High Handcrafter gets to pick any feat he wants as a bonus feat.

I have another question regarding the High Handcrafter's Improved Skill Focus ability. The book says he gets +4 instead of +3 when he takes a Skill Focus feat. Does this apply only to feats he takes after becoming a High Handcrafter, or is that bonus also applied retroactively to any Skill Focus feat he took before?
I'm asking these hair-splitting questions because I'm coding this up as a PCGen dataset for use in my upcoming campaign. :-)

The change to a +4 bonus is retroactive, and does indeed upgrade any Skill Focus feats the High Handcrafter took before he took levels in the prestige class.
