For an Unchained Rogue with 2 weapon fighting build which is the best weapons to use?
Rapier (martial): 1d6 Dmg 18-20/x2 crit
Short Sword (light): 1d6 Dmg 19-20/x2 crit
Daggers (light): 1d4 Dmg 19-20/x2 crit and 10 ft throwing range
Kukri (martial light): 1d4 Dmg 18-20/x2 crit
Rapier looks good on paper but it isn't a light weapon so it suffers from not getting the +2/+2 buff on both primary and off hand.
Seems pretty close b/w a short sword and dagger, one is a little more damage while the other lets you throw it.
I've seen people put in their builds using kukri's but it is a martial-light weapon and the unchained rogue isn't proficient in this weapon so why would people waste a feat and take this?
Any weapons I missed? Which weapon do the real pros recommend?

Dual-balanced [weapon mod] + Hand's Autonomy [feat] = -1 for two weapon attacks with rapiers on top of a +1 hit/dam for your main weapon.
This takes 3 feats [Two weapon fighting, Possessed Hand and Hand's Autonomy] and 4000gp though. Well 4 feats to use the rapier with a mod [exotic or Weapon Adept].
Of course, you could just go Two weapon fighting, Possessed Hand and Hand's Autonomy and ignore balanced and go with a -2 for two weapon fighting.

Not much unless you take the minor/major magic talent.

The unchained rogue is proficient in rapiers, I'm not really sure what the 4th feat is that you are talking about.
Weapon mods change the category up one, making rapiers with mods exotic and require a feat to use [even if you get base rapiers as a proficiency].

Depends how many feats you want to spend on them and that other feats you want to spend elsewhere. Best is going to depend on what you want to do, what race/class abilities you have and various other factors.
For myself, I prefer an elven branched spear for 1.5 two handed dex damage and getting reach attacks of opportunity with combat reflexes. ;)

Well if you go dagger, then you want Pharasma's Deific Obedience [+2 to hit with daggers].

Daggers and short swords are well supported with magic items. Look up the dagger of doubling and the sword of subtlety for examples. There just aren't as many or as good kukris out there, and specific magic rapiers seem to be overpriced in general.
Though, effortless lace makes rapiers easy to use where it's allowed.
