Half Elf can trade out one of their racial traits for Martial/Exotic Weapon Proficiency. Only gets you one, so you have to choose your favorite.
I thought of this exactly, but choosing only one isn't really a problem since due to the way prices for enhancing items scales up it is impractical to actually bother having more than one main weapon. So there usually isn't a benefit to being proficient in more than 1, since you will only use 1.

So, I am building a character that I am having a hard time deciding between a couple of weapons. I definitely want a reach weapon and one of the classes I am using gives me finesse so I was considering using the Elven Branched Spear but the Fauchard fits better for a little crit phishing and will synergize with the build. I did not want to worry about a rebuild in the middle of a campaign so I was looking into options that would help me be flexible with weapon choice in case theory craft fails to take something into account that I have not considered.
Any suggestions and guidance would be appreciated.

there is no "flexible" really in pathfinder.
Like lets say you were flexible and had both. Well now you're level 3 and have money to make a weapon +1, which do you pick? If needing to go with weapon focus or the likes which do you pick, or do you not take this feat since it reduces flexibility?
Now you're level 6 and make a +2 weapon. Are you willing to sell that +2 weapon back at half price to start upgrading the other now that you feel it'd have been a better choice?
Pathfinder doesn't reward this kind of flexibility and actually discourages it.

Fauchard is an exotic weapon, and no exotic weapon is worth spending a feat on.
That said, since you really want proficeny in two specific polearms instead of proficeny in all polearms, so there is a solution. The mailitary tradition race trait for humans will allow you to exchange your bonus feat for proficency in two martial or exotic weapons. Choose fauchard and branch spear and you are good to go. However, you'll need to pick one or another to specialize in.

You just need to decide on one path and go with it.
One may be better at certain levels than the other, but I tend to go with whatever will be optimal around level 10+. Just because a class gives you Weapon Finesse also isn't a good reason to build for dex, unless you want to bother with a way to get dex to damage (and unless your class focuses on dex based stuff like the Swashbuckler) it's generally just better and easier to build for strength. You're AC will be a bit lower, but it's not the end of the world and doesn't require things like Agile.
In general I agree with Imbicatus that exotic weapons aren't worth it, but Fauchard is one of the few weapons where it's kind of worth it since it's the only 18-20 crit range reach weapon. But it's still probably not really worth it.
Also as noted, Pathfinder does not reward flexibility. In fact, it makes it very hard and impractical. Even if you have Automatic Bonus Progression any weapon specific feats don't change so they don't apply (Improved Critical).
