Sulaco from Aliens. It is the iconic generic warship in my mind.
Liberator from Blake's 7. Gotta love the underdogs and their weird ship. Remember to clear those neutron blasters.
Cylon Basestars, from the original Battlestar Galactica. Proper ominous hovering.
I seem to like grey ships. There are so many more to choose from, but I get confused by all the options. About half of Babylon 5 and half of Farscape. Klingo-Romulan Bird of Prey, and the ST:TOS Romulan Warbird. A flat ship is good ship, too.

There are others that are cooler, but I think these stand out as 'favorites', for a variety of reasons.
Prometheus from Stargate SG-1, because it genuinely looked like the sort of ship the US military might build. All blocky and practical, rather than jumping straight to something shiny and advanced. SG-1 did a good job of making each species have very distinctive technology.
Tin Man from Star Trek: The Next Generation. This was one of the first 'living' ships I saw in SF/Fantasy, and always stood out as being both a cool ship and having an interesting backstory. Kind of feels like a precursor to Moya from Farscape.
Visitor Mothership from V. Between the vast motherships and the shuttlecraft, I just really liked the look of the tech on that show.

In no particular order... and in two categories, because reasons.
Big Ships:
24th Century Romulan Warbird (dat wasted space and senseless design!)from Star Trek: The Next Generation
Moya from Farscape
Shadow Battlecrab from Babylon 5
Honorable Mention: The Ambassador-Class Enterprise-C.
Little Ships:
The Millennium Falcon from Star Wars
The Milano from Guardians of the Galaxy
Max/the Ship from Flight of the Navigator

Millenium Falcon. Just the perfect size ship.
Colonial Vipers. First space fighter I ever saw. HM to the Buck Rogers Thunderfighters, which were actually going to be the COlonial Viper design but got beat out. I like both designs better then Tie Fighters and x wings. A streamlined and powered-up Y-Wing would be megacool, but alas, has been replaced.
I love both the Battlestar design and the Galaxy-class. Both are iconics.
In terms of comics/anime, I have to agree the Space Battleship Yamamoto is my favorite. In terms of video games, I have no particular favorites, although the Claw design TIE fighters are pretty cool.

Hmmm...
Smaller ships:
- Millenium Falcon (Star Wars)
- Serenity (Firefly)
- Outlaw Star (Outlaw Star)
Larger Ships:
- Enterprise D (Star Trek)
- Normandy SR-2 (Mass Effect)
- SCVA-76 Nahel Argama (Gundam)
The smaller ones all seem to be light smuggler type ships. The Enterprise D because of all the possible Star Trek ships this one introduced the holo deck. Normandy SR-2 because I spent SO much time captaining her. And how could ANYONE not love the Argama multi role mobile suit support battleship.

I’m having trouble limiting myself to three here, really, but I’ll try to keep to the spirit of the thing. :)
Hmm… I guess I would have to go with, in no particular order:
the Destiny Ascension (Mass Effect - why yes, I am an asari fangirl, why do you ask?)
B-wings (Star Wars)
Klingon Bird-of-Prey (Star Trek - both cruiser and fun-size!)

I didn't have a "small ships" list, so adding that now.
The X-Wing (original trilogy version)
Spaceman Spiff's ship (not sure if it ever had a name)
Star Fox's Arwing (for when you need your one-man fighter to be able to take on multiple space fleets with Smart Bombs to spare)

Post Dated Check Loan (Schlock Mercenary) Ok fine, I just really liked the AI.
The Muffin XFB-1981-B (Legostar Galactica) It had everything on it. Holodeck, room with chains, command station, everything.
The Savage Chicken (Freefall) Held together by luck, spit and duct tape. The owner bought it used after a crash, entirely because it was cheap.

For a large ship of elegance and practicality, I find it hard to beat the Battlestar. I could watch it for hours. Next, would probably be the Klingon Bird of Prey from Star trek 4. Next up would be probably the classic Imperial Destroyer from Star Wars episode 4. These three manage style and personality while not being too far over the top in unrealistic design without being as practical and somewhat boring far more realistic designs.

I want all the toys that come on the Next Generation Galaxy-class Enterprise. Transporters, food replicators, a decent medical bay, etc. All the toys.
As for the *look* of a ship, I don't care if it's a spaceship and could be a random collection of junk held together by force fields, I want sleek and aerodynamic. The Defiant, the White Star, that chrome SR-71 thing the Queen of Naboo was flitting around in during The Phantom Menace or a Cylon Raider, for sure.

Prometheus/Daedalus (Stargate)
Tie between the McKenna (Battletech) and the Valiant Strike Carrier (Jovian Chronicles)
Fighters:
Z-95 Headhunter (star Wars)

I know most people will pick the X-Wing or TIE if they chose one from Star Wars but I prefer the simplicity of the Headhunter to it's more famous descendant.

Smaller Ships:
* A-Wing Starfighter (Star Wars: Return of the Jedi)

* The Tumi (Inca & Inca II: Wiracocha) Christ, talk about obscure computer games!
Larger Ships:
* Serenity (Firefly/Serenity)
* USS Enterprise (NCC-1701-F) (Star Trek Online) Hey, as far as I care, the Odyssey class is canon! =p
* The Outrider YT-2400 Heavy Freighter (Star Wars: Shadows of the Empire/like five seconds of Star Wars: A New Hope)
Honorable Mentions
* Your unnamed ship (Solar Winds: The Escape & Solar Winds: UNIVERSE) I LIKE OLD COMPUTER GAMES FROM THE 90S ALL RIGHT
* Protoss Scout (Starcraft)
* USS Rio Grande (NCC-72452) (Star Trek: Deep Space Nine) (Fun fact: Out of all the runabouts assigned to DS9, the Rio Grande was the only one to survive the entire series!)
* Enterprise (NX-01) (Star Trek: Enterprise)
