I've never stacked archetypes of the same class before, so a couple of questions for clarification.
I plan on building an Eldritch Guardian fighter, and looking at the Martial Master archetype for flexibility, and possibly the Mutation Warrior- just to get things interesting.
My question is-
when i choose another archetype, does my total level determine the abilities i have- or do i have to designate the appropriate levels?
That said-
Lvl 1- Eldritch Guardian (get Familiar)
Lvl 2- Eldritch Guardian
Lvl 3- Mutation Warrior (get Mutagen)
Lvl 4- Mutation Warrior
Lvl 5- Martial Master (get Flexibility)
Lvl 6- Martial Master
Lvl 7- Mutation Warrior (get Discovery)
etc
or is it-
1/1 EG (Familiar)
2/2 EG
3/1 MW
4/2 MW
5/3 MW (Mutagen)
etc?
Thanks, i'll probably have more questions as i build the character.

Archetypes can only be added at first level so you can’t decide to add one later. You also can’t take archetypes that replace or modify the same class feature.
so far, the three archetypes don't overlap-
Eldritch Guardian loses out on Bravery, first two feats, and swaps some class skills;Mutation Warrior loses Armor Training & Mastery;
Martial Master loses out on Weapon Training & Mastery
so far, no clashing.

As mentioned, you can't add archetypes later. You also can't stop having an archetype later. You are treating the archetypes as separate classes, but they aren't. They are all levels of the same class: fighter. You can't take levels of fighter with one archetype at a time; you must take levels of fighter with all three archetypes at once. Deighton Thrane has it right.
So if you want to stack all three archetypes it looks like this...
L1 - EG/MW/MM (Familiar)
L2 - EG/MW/MM (Share Training, Steel Will +1)
L3 - EG/MW/MM (Mutagen)
L4 - EG/MW/MM (Bonus Feat)
L5 - EG/MW/MM (Martial Flexibility)
L6 - EG/MW/MM (Bonus Feat, Steel Will +2)
L7 - EG/MW/MM (Mutagen Discovery)

Huh. You actually seem to have found three different archetypes that you can actually qualify for.
Didn't think that was a thing, but it looks legit.
It happens occasionally. There are a number of triple Magus archetype combos that are possible for example.
Beastblade/Eldritch Archer/Staff Magus
Bladebound/Soul Forger/Staff Magus
Eldritch Archer/Elemental Knight (Suli)/Staff Magus
Eldritch Archer/Fiend Flayer (Tiefling)/Staff Magus
Eldritch Archer/Hexcrafter/Staff Magus
Eldritch Scion/Fiend Flayer (Tiefling)/Staff Magus
Eldritch Scion/Spellblade/Staff Magus
Fiend Flayer (Tiefling)/Skirnir/Staff Magus
Spell Dancer (Elf)/Spellblade/Spire Defender (Elf)
If you can figure out how to qualify as both a Tiefling and an Elf there are a few other possibilities.

Huh. You actually seem to have found three different archetypes that you can actually qualify for.
Didn't think that was a thing, but it looks legit.
You use your total level for all three archetypes, as you are starting them all at level one.
I wanted to make an interesting fighter. So i am, one without most of the fighter benefits...

As an aside, I know it's possible to do it with an Inquisitor too. Preacher+Infiltrator+Sanctified Slayer is a legal Archetype combo, and makes for a pretty good rogue style Inquisitor.

Tiefling with the ISR Pass for Human alternate racial trait, and the Racial Heritage (Elf) feat.

The problem is with most Arch types you lose something. Not really a bad thing depending on what replaces it but sometimes it isn't worth is. The one fighter arch type I love is The Tower Shield Specialist. It replaces bravery not a big thing in my mind. It changes and replaces armor training actually improving it when using a Tower Shield. Weapon Training one is replaced by negating the minus two penalty for using a Tower Shield.
While some arch types are interesting I wouldn't combine them since I see little benefit. You said it yourself you are giving up a lot of abilities to do this. Unless it is a campaign almost strictly Role Playing with combat a distant second you in combat will lose out against tougher monsters. A fighter is a rather simple class. Get close and beat the hell out of the monster or make sure the monster can't hurt you. Trading a fighter various abilities for other abilities some not even useful to a basic fighter is dangerous.
