1. The mount obviously gets the +1 / 4 levels part of the AC bonus, but does it use its wisdom modifer, or the Sohei's?
2. If the Sohei spends a ki point to get an extra attack with a flurry, does the mount gain an extra attack? I'm guessing no, but just curious.
3. Does Ki Weapon apply to any attacks the Sohei makes until the duration ends, or only attacks with one specified weapon? The wording "grant any weapon he wields (including his unarmed strike)" is ambiguous and could be interpreted either way, IMO. I'm leaning towards the former, since any attack he makes is with a "weapon he wields".
4. Does Ki Weapon stack with an existing enhancement bonus like the Magus's similar ability? If not, does it overlap (ie, "you only get a +2, so your +3 holy weapon is still a +3 holy weapon") or overwrite (ie, "your +3 holy weapon is now a +2 weapon") the original weapon properties?
If it doesn't stack, then it seems REALLY awful compared to the Magus's ability, which lasts 5x as long and not only stacks with the weapon but gives special ability options, too.

Many good Sohei questions recently.
I think for the answers to your questions:
At 4th level, a sohei may spend 1 point from his ki pool to grant his mount temporary hit points equal to twice his level for 1 hour per level. In addition, as long as the sohei and his mount are adjacent, including when mounted, the mount gains any of the following abilities the sohei possesses: AC bonus, diamond soul, evasion, high jump, improved evasion, ki strike (as long as the sohei has at least 1 point in his ki pool), perfect self, and still mind. When a sohei spends points from his ki pool, his mount gains the same benefits as the sohei.
Emphasis mine, I think this is saying that the mount would gain the bonus that the Sohei has. And flurry is not mentioned, so the Sohei's mount wouldn't have it carry over.

The mount gains the AC bonus ability, which includes getting your WIS bonus to AC. It doesn't include getting someone else's WIS bonus to your AC.
So its own.

When you spend ki points, your mount gets the same benefits you do. HOWEVER, the mount does not gain the flurry of blows ability, which means that, by definition, it cannot gain the benefit of taking an extra attack as part of a flurry of blows, since it can't make a flurry of blows.
So no.

Interesting ambiguity. My RAI was that he zaps the effect onto his weapon and the effect is resident within the weapon. However, it's given that the ability is otherwise less powerful than similar abilities (e.g., magus, paladin) I think it's not unreasonable to read it the other way and say the effect is resident within the sohei and applies to any weapon (or unarmed strike) he uses.
So... the RAI was that it's in the weapon, but I wouldn't object too hard at using it the other way.

Alas, overlaps and does not stack. The concept I had in mind was twofold:
1. It allows you to be a switch-hitter with different weapons, including your unarmed strike or any odd weapon you pick up, in case your main weapon gets disarmed or broken or whatever.
2. It allows your mount to get the bonus to all of its natural attacks, as part of the monastic mount ability.
If I were writing the archetype now, I would probably make the duration 1 minute instead of until the end of your turn. The ability is already less versatile than the magus or paladin's similar abilities; no reason to have it be such a short duration.

Yes, that was very helpful, thank you! Bit dissapointed about the RAI on #3, but you said you wouldn't mind it for the other way, so fair enough. #4, yeah if it at least lasted a whole minute, then combined with the fact it's also affecting the mount it'd be much better than it is now, even though it won't stack bonuses. I'll definitely do your suggestion as a houserule.
