Having finished reading this description of the Pathfinder Society in-game organizational structure and having read this discussion on the regard Venture Captains are held in, I think it would be in flavor to have a sequence of scenarios where the mission comes from one of the player's characters. The idea being to reinforce that this is an organization of peers working together to further everyone's goals, and because it would be novel.

The idea is that the scenario would require at least one character of a specific faction, and they would be the source of agency in the quest. The narrative is they go into the Grand Lodge, ask a few other agents for favors, and then go and get things done.

A few ideas:

A Grand Lodge character gets concerned when a less experienced acquaintance fails to return from what should have been a routine outing, they mount a search party under their own initiative.

A Scarab Sages character has heard of a rash of break ins at local Absalom temples to Osirioni gods. They grab a team to get to the bottom of this.

A Dark Archive character finds a reference to an hidden stash of spell while cataloging the Overflow Archives and decides that field duty sure beats library duty.

It requires a little more buy in than normal, but I think players would be happy to rise to the occasion.

Grand Lodge

The sub-plots of The Paths We Choose generally work this way and I've used it for Master of the Fallen Fortress. An unranked Pathfinder's bright idea like this might lead them into something dangerous that the party can then try to deal with .. edit: as you mentioned, actually.

I'll need to try The Paths We Choose, time to quiz the local venture critters on what it takes to run it.

Hmmm, I'll have to run a few modules to test out different ways to make it look/feel character driven. Then I'll come back here and brag about how awesome it works.

I don't think there are any special requirements, though it will run better if the players work together beforehand to have no more than two to three different factions on the table and let the GM know which ones they are.

Also check out Murder on the Throaty Mermaid. It is not what you are asking for, but it has a mechanic for different factions present.
